This mainly happens, if the station start or change an/the audiochannels after the shows beginning. In the german ""öffentlich-rechtlichen"" channels, ARD and ZDF the ac3 audiotrack is added often delayed to the show and is missing after transcoding.
It looks like that mythtranscode keeps only the audio channels are present exact on the first cutpoint.
